Some while back, I downloaded an updated version of Toronto Pearson Airport (FS2004 Scenery, page 106). The tower view indicates the tower is in the right place but is about 100 or so feet too short. I've recently downloaded the AFCAD v2.21 User Manual and I found how to adjust the height and location of a tower, but not how to save it without overwriting the whole file. Is there a way of doing this? Huh

In Afcad open up the MOD file (this is the Afcad file that came with the scenery), not the STOCK file.

Make what ever changes in the Tower properties and then save with the same file name.

This saves the all of the original Afcad data along with your modified data.

To be safe, you can place a backup copy of the Afcad file somewhere outside of the FS folder.
