As I understand it, you should not need to worry about removing anything.
FS only loads into memory what is required for the area you are flying in and all enhancements "replace" the default - not physically of course. The enhancement is loaded but not the default.
That is somewhat like adding a new afcad for an airport - the new one is used and the default one is automatically suppressed.
With major enhancements there will be some increase in the time FS takes to start when you boot it - but that is because FS "checks" everything before you see the main screen. The actual setup of a flight should not be materially lengthened unless you are starting at a very complex airport with a significant amount of AI traffic active.
So the bottom line is that trying to remove default scenery can lead to more problems than it might solve.
At least that is my experience.
