Ok, so now I am trying to fix the fs9 files using this method:

If you decide to keep the schedules in their native FS9 format I would suggest using AIFPC to fix the days of the week lag between FSX and FS9 as well as fix the FS9 airports that have either ceased to exist or changed ICAO codes since FSX. You can keep the schedules in FS9 format and still perform the other two operations.
However, I get a few errors telling me a certain airport is not found along with it's ICAO code and telling me that the flight plan was not compiled.
So basically, some of the packages cannot be in fs9 and also be "fixed", unless I can find a way to convert them into fsx format and disable default fsx traffic at the same time.
I guess the best way would be to convert all the files to FSX format which happens without error and then find a way to disable default commercial traffic...
