It varies depending on what you want;
WW2 id say Call Of Duty 2
Modern id say if you want a simulation like game go with ArmA, but if you want a game with no learning curve, go BF2 for sure. Future id say BF2142. I have all of these and love them all

Doom 3
is up there with Castle Wolfenstein. i cant really say that because i've never played CW 3D. But still, Doom 3, awesome FPS. For WWII CoD series. For Sci-Fi, what Ravang said, Halo and Halo 2
Edit: actually the original Doom games are up there with Castle Wolfenstein 3D

In my opinion, Armed Assault is not really a first person shooter, as such. Sure, you can play in first person and shoot things, but it isn't as much of a "shooter" compared to the Battlefield series. I do NOT recommend, if you want a first person shooter, I DO however, recommend it if you have enough patience to play it. Example, instead of running into the town and capturing it, you slowly crawl to the first building you see in the town. You pop around the corner, and eyeball the path for OPFOR. No one there? If you answered yes to that question, you may slowly proceed. Guard on patrol? Then switch your weapon to the appropriate firing mode, and fire at his torso. Several soldiers having a meeting? Switch to your grenades, and chuck one into their group. You could probably say that this happens in BF2 as well, and BF2 DOES have the capability for this, but people are more preoccupied on getting some fast action.

either way ArmA is still a FPS, just like FS9 is still a game, and not a professional level simulation as my old CO use to think.
asking for a general shooter to play is a bit broad, as you can see from these replies many games mentioned. what are you looking for, what area interestes you e.g. ww2, modern day, futureistic?? MP, SP or both?
for some good strategic online action try Americas Army a good balanced game, and the training mission take out any difficulty curve, unlike ArmA the training missions are about as useful as a kick in the balls.
for MP try Counter Strike Source, Day of Defeat Source, Team Fortres 2 (which is awesome good fun) CoD2, any of the battlefield series plus mods, Ghost Recon Advanced Warfighter is a good balance beween fast action and start., Call of Duty + expansions, Call of Duty 2
for SP, try Call of duty + expansions, Call of Duty 2, Half life 2 or Half life, Ghost Recon Advanced Warfighter, bioshock (although bioshock is a bit BS), Stalker (an excellent and deep game)
ohh plus another Oblivion, although not realy an shooter game with guns its good fun and you can do what ever you want.
