By the latest makemdl.exe, I presume you mean the FS9 makemdl.exe
Are you trying to export to FS9 or FSX?
Also, I believe that "grouping" is not the preferred FS9 method. You should create an "interior" dummy and link (not group) all the parts to it.

FS9, I'm not to sure about what I grouped, in the wrong way?

Preferrably, for FS9, there should be no groups at all, unlike FS2k2. Just make a series of links. Small grouping is okay, for things that don't require movement or are hierarchy-dependent.
One dummy object named "interior". Link ALL the interior parts to this, or just the bits that aren't already linked to something.
One dummy object named "exterior". Ditto to the above.
You should probably place the two dummies at the 0,0,0 mark, although I tend to place the interior one at the viewpoint of the interior model. That way, I don't have to manually adjust the VC viewpoint in the aircraft config file.

Lou (Firestriker) responded to you in the FFDS forum:

If you are using the FS2004 gamepack, the first thing you need to do is get rid of the groupings, interior and exterior.
1.) Select the exterior group and hide it.
2.) Select the interior group and from the Modifiers dropdown, apply an X-Form parametric modifier to it.
3.) Ungroup the interior group.
4.) Collapse the stack.
5.) Make a control node using a dummy placed at the origin 0,0,0 and name it "interior". Select the top nodes that are parented to the "world" and link to this control node.
6.) Select all of these parts and hide them.
7.) Unhide the exterior group.
8.) Select the exterior group and apply an X-Form parametric modifier to it.
9.) Ungroup the exterior group.
10.) Collapse the stack.
11.) Make a control node using a dummy placed at the origin 0,0,0, and name it "exterior". Select the top nodes that are parented to the "world" and link to this control node.
12.) Unhide the interior.
13.) Make a control node using a dummy placed at the origin 0,0,0 and name it what ever the name of your vehicle is, like "B7373". Link the exterior and interior control nodes to this node.
Now you should have a properly linked FS2004 source with your interior and exterior models. If you have LODs, then you will need to make control nodes for them as well.

B7373_LOD_50
B7373_LOD_5
