This utility:

http://tweakfs.com/features_tfs_pu.htm

....will edit the registry for you automatically... all you have to do is point it to the new location of  FS9.exe

Here are the regkeys

HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Microsoft Games\Flight Simulator\9.0

HKEY_CURRENT_USER\Software\Microsoft\Microsoft Games\Flight Simulator\9.0

HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Uninstall\Flight Simulator 9.0
