This is a basic procedure for cutting a flap into a wing surface using Boolean.  You can also download the illustrated tutorial from here: http://www.flightsimonline.com/tutorials/flapcut.zip

Graphic-1:  Hide everything but your wing object. Turn on Edged Faces so you can see what is happening.
Be sure you are in editable poly mode.  It may help to remove all smoothing.

Graphic-2:  From top view, create a simple box the size of the flap cut you wish to make.  Create enough thickness to go
through the wing.  Position the box precisely where you want the flap cuts to be.

Graphic-3:  With the wing selected, now select the Geometry icon and Compound Objects.

Graphic-4:  Scoll down and select Boolean, then Reference.

Graphic-5: Now, select Cut and Refine.  Notice under Operands the A: is d7wing ... the box will become the B operand.

Graphic-6:  Now you are ready to select the B operand, the Box.  When you do this, the Cut is made for you.

Graphic-7:  Now select the Modify Icon, then convert the d7wing back to editable poly or editable mesh.  Then select the box and remove it from the wing.  You now see your cut.

Graphic-8:  Select the wing, and sub-object mode Poly and the new polys should be highlighted.  If not, select them. (Be sure
you have selected both sides.)  Then, detach the polys and name them as your flap.

Graphic-9:  Hide the flap so we can finish up the wing cut that left us with holes.  You cannot use Cap Holes modifier here;
you must do this manually.
http://www.flightsimonline.com/tutorials/flaps-9.JPG

Graphic-10:  In Poly sub-object mode, select Create.  Then in a counterclockwise fashion, cap your holes one poly at a time
as illustrated.

Graphic-11:  When done with the wing, hide it, then unhide the flap.  Cap the holes in the flap the same way.

Graphic-12:  Now all the objects are completed, set the flap pivot as shown.  Center the Local Coordinate pivot using the
Hierarchy/Affect Pivot Only modes as shown.
http://www.flightsimonline.com/tutorials/flaps-12.JPG

Graphic-13:  Be sure to align the pivot with the  pivoting edge of the flap.  View it from top, front, and side views for
accurate placement.

Graphic-14:  You are now done with a properly aligned new flap with your wing. Smiley

I hope this helps the new designers here.
