I open a texture file with DXTBmp, save it, does some repainting. Here comes the problem. When I then open the file again with DXTBmp and save it as extended bmp, I have to save it as 32-bit to have the same quality as the original, but the original had a size of 567kb, but when I save it, it comes out at 4mb, where am I doing something wrong?

That sounds about right to me. Save the repaint as a Normal 32bit (or 24bit for less detail) then use DXTbmp to convert it to the much-larger DXT3 file for use in FS9.
