Does anybody know how to add lakes to scenery via the Leung FSSC Software ?

I can insert a polygon of the right shape and at a particular elevation to suit the terrain , but which textures would you use to get the water effects to work like the default bodies of water?

That's not how it's done I'm afraid. You have to edit what's called the LWM (Land/Water Mask) to get lakes etc. For that you need some special programs. Try CoastLinemaker or LWMDraw for starters and see how you get on. LWMDraw is good for a beginner because it explains the concepts. If you can't get a handle on those you won't be able to do what you're wanting to I'm afraid.
