If you were building a panel what commands would would you remove from the keyboard?

I am thinking of trying this out and putting flaps, spoilers, throttle and landing gear on it. should I consider anything else?

What are you going to use for an interface? What ever you use, put anything you want on it, thats the purpose of building one of these right? I wouldnt suggest taking any of the commands "off" of the keyboard, so that you still have it incase something goes wrong with your panel.

I am going to try and use an old joystick and plug it into the game port and then use my current joystick in a USB port - theoretically.

That will work. I had a panel made from a joystick and a game pad, I just rebuilt it using a keyboard. Both of the controllers I used before were USB, but I dont see why it would make a difference if it has a game port.
