Recently recompiled my AI military traffic and everything is working OK except I can hear all of the military ATC transmissions for every base I have compiled, (about ten different bases) when at one of them. Can someone tell me where I've gone wrong? Thanks in anticipation.

I would not know how. I simply downloaded new AFCAD files for RAF bases, placed them in the add-on scenery folder, completed flight plans, and recompiled using TTools. All flights work OK but now I have duplicate entries for tower frequencies at all those airports. However I do have a frequency book showing all real life ATC frequencies so could change them manually if someone could tell me how its done.

You can change the frequencies using afcad. Open the afcad for the base you want to change, view, navaids and change the frequencies. You will need to do this for each base.
