Hello !

There a section in aircraft.cfg :

flaps-position.0 = "number"

Has this number an effect in lift and drag or it is only for visual effect ?

It does have an effect on the aircraft's drag and lift. The flaps section serves as both a visual cue for FS, as well as a reaction cue.
