Can anyone tell me how to add my own waypoints to the GPS? Eg: My house or favourite outback airport.
I want to create my own airline and be able to have the name annnounced on ATC.

you can't add waypoints yourself, the only thing you can do is go directly to an airport (press the D-> button on the GPS).
if you want ATC to call your VA, you have to record it yourself, but i don't know how that works. if you just put the name of the VA in the aircraft.cfg file, ATC will tell you it letter by letter
eg when the name is KEN, ATC will tell you Kilo Echo November.

I've added things like "Air Force" and "Navy" to the airlines.txt file, (I think that's the name of it), in the main FS2002 folder, and ATC calls those OK.
I think there is only certian names ATC is able to verbalize. I found a Fischer Air 737 for AI traffic at AI Ardvaark that I installed and ATC recognizes and says it's name correctly.

The most effective way to add a navigational waypoint to GPS that doesn't already exist in fs2002 is to use AFCAD. With AFCAD, navaids such as NDB's or VOR's can be added to any airport facility in the program. In your case, you'll want to create a new facility file from scratch located at your house (or wherever you want.) If you simply want the location to show up on GPS, you'll only need to install one navaid (I recommend an NDB) at the coordinates of your choice. Keep in mind that even though the navaid will show up on GPS and in the flight planner, any aircraft you fly will not be able to tune in the frequency. That function is controlled by data in the aircraft's .mdl file and, to my knowledge, no one has figured out how to manipulate that.
As for your second question, it is true that an aircraft's airline callsign can be selected by changing the entry labeled "atc_airline" in the aircraft.cfg file. However, if you want it to be heard on ATC, it must be an airline that is supported by the voice pack that comes with fs2002. Somewhere a list of those airlines is available, but I'm not sure where. Otherwise, to create an airline callsign for ATC that is not supported by fs2002, I recommend the program Edit Voice Pack. Downloading and installing Edit Voice Pack is somewhat involved and requires about 20 MB of memory, but I have had a blast using it to create about 25 virtual airline callsigns.

I don't believe that's correct. I have downloaded scenery which included navaids that worked just fine.
Also, the aircraft's mdl file doesn't hae anything to do with that. It's the model, not the instrument panel

Oops! I meant to say "air" file, not .mdl file. You're definitely right about that!
When you are referring to scenery files that you have downloaded, are those visual scenery files or AFCAD files?

If you D/L FS Garmin 530 you can use it to add your own waypoints. Been using it since it was released as freeware.. I'll newer go back to MS FS 2002's own GPS now..

Yeah - the other one is the ACSGPS02 which you never seem to hear about now.
I used the ACS-GPS in FS98 and it was great - the '02' variant is the upgrade for FS2002.
It comes in various shapes and sizes for you to add into your panel using CFGEdit and I guess that's the problem. Most people can't do it for themselves - and most panel designers just go for the default for simplicity
